Steps to reproduce
Place bunch of checkpoints around map.
Try collecting them all in random order.
Go back in Build Mode and place new one.
Go back in Play Mode and reset character, it will send you to different checkpoint.
If that does not work, try deleting some of them and doing same steps again, it will teleport you to dead spot as in video example, where was the checkpoint saved at.
